The main reason this looks so bad is because of how much it contrasts with the rest of the art style.
A lot of bad CG sometimes just goes unnoticed because it fits in with it's surroundings, but the same cannot be said for this... thing.

Did you ever watch the first trailer for The Hobbit: Desolation of Smaug? The CGI was unfinished and Smaug looked horrific. By the time the film actually released, he looked fine. I wouldn't stress about this shit at this stage honestly, it's likely they'll have a scheduled period of time later in production where they will get the 3D artists together to make proper models for all the 3D objects once they are happy with the 2D animations and have cut all the scenes that they no longer want from the movie. There's no point bringing 3D artists along sporadically throughout production to work for short bursts of time just to polish things off chronologically, especially if some of those scenes have the potential of being cut anyway.

This actually happens though. Guardians of the Galaxy and The Hobbit had scenes where the CGI parts were in a sort of beta version. Look at Smaug in old trailers and look at the release version.

Spiderman in the Civil War trailers was also oddly rubbery when in release he looked fine. It happens quite a lot.

I'm pretty sure it's simple budgeting issue like you see in Japanese cartoons all the damn time.
They are a 2D studio and couldn't afford to animate the ships, nor hire a professional 3D studio to fill in the rest with decent models, thus we get this.
