Lesson Zero is one of the best episodes of the entire series.
It:
- gives great development to Twilight logically developing her paranoia that constantly popped up in S1 (Swarm of the century, Feeling Pinkie Keen, A Bird in The Hoof)
- manages to deconstruct a 'lesson of the week' trope, allowing not to shoehorn Twilight into episodes where she doesn't belong anymore (like Stare Master)
- all the while also managing to put two great lessons into the episode at once (dangers of being paranoid and dangers of brushing off your friends acting weird)
- has paranoid Twilight being both funny and creepy in certain ways
I can't think of any significant flaws. I never met anyone who hated LZ and wasn't making a "Twily is perfect and smartest and the best and always cool and sarcastic and can do no wrong' headcanon during S1 while ignoring hints at her being paranoid.

Lesson Zero is one among many, the most unfavorable episodes of the entire series.

-It lowers Twilight Sparkle's intelligence and collected personality. The writer takes seriously a few brief jokes about Twilight losing her cool and out of this joke he mean-spiritedly lies about the intellectual being an insane sociopath.
-It turns Faust/Renzetti/Paul Rudish's jokes and the show and the characters into an insult pretending to be a harmless parody in the name of "fun".
-Manages to present a problem with the "Educational Information" rating - the "don't do drugs kids" at the end of each of episode , but instead of removing it, it makes fun of it and decides to remove Spike's main job in the show.
-It removes Twilight's unique role as a lead protagonist between the other 5 deuteragonists.

-The jokes are so bad, so ham-fisted that you can obviously tell there's a child pulling the strings on these ponies by himself and pissing his pants, laughing by himself, at how much damage he can cause to a family cartoon show.
-Like a mean-spirited spoiled brat having fun at the expense of others. He knows it, and that's what makes it all the more fun and satisfying to him to ruin what others have worked so hard for. Uneducated misbehaving children enjoy destroying good things.

It is an arrogant, bitter, spiteful child's attempt at spitting in everyone's face and acting with disdain towards what veteran cartoonists have worked so hard for in order to create an intelligent children's cartoon show that could be enjoyed by the whole family. All while idiots are parading around in their blissful pseudo-intellectual ignorance all their lies and mentally challenged habits.

LZ is a great episode. To assert that Twilight's character was murdered means to have a very shallow appreciation of Twilight as she was introduced to us in S1.
The writer may have exaggerated a character flaw for the sake of comedy, but that is no "character assassination", it's just a well-established and fruitful trope in cartoon shows.
