Apparently all you have to do is kidnap the princesses to render them useless and them somehow get Discord to not use his magic. That's the biggest issue. If he can use his full powers, you won't get far. You have to either convince him to join you like Tirek did or dispel his magic like Chrysalis.

The only way you could have any chance against them is if magic didn't affect you or else literally NOTHING would work
So going off that I'd take Fluttershy and Flurry Heart hostage (Fluttershy would be easy to take alone, as for Flurry Heart I'd look into teaming up with Chrysalis or atleast a Changeling to disguise them as a crystal guard) to deal with the mane 6, Discord, Cadence and Shining Armor
Face off with Luna in the dreamscape, see if I can't come up with anything
Hopefully I'd be able to get something to hold over Luna and by extension Celestia
If none of that works look into a full alliance with Chrysalis maybe see if I can't get something out of Tartarus

Actually, a competent changling army is all you would need to win. Have some changling spies among various circles of the pony ranks,and have them report back to chrysalis. Once a changeling makes there way into a position of power or is very well versed in the pony community, slowly but gradually kidnap ponies your familiar with and and replace them with knowledgeable changelings. Do this over the course of a a few years until you've whittled the populace down enough and changlings plants are integrated into the pony circle.

As for being the mane villain though, make a deal with chrysalis or overthrow her as the new leader, and put your maniacal plan into action.

As seen from season 6, discord can't do shit inside the hive and the princesses were all screwed. It's that easy.

Just get a knife and shank the fuck out of Celestia. Eternal night will come and they'll eventually die of starvation, but I can go further.
Poison Luna so Equus will be a floating mass with no sense of time, causing the ponies to go mad.
Then I squash Cadence and Shining with a boulder, giving up the world's love and in the worst crisis imaginable, turn the ponies against each other.
The only three beings with magic powerful enough to save them are Discord, Starlight and Twilight. In the off chance they reunite and try to save the world, I lock them in a cage that contracts and squashes them to suffocation.
This just leaves the Mane 5, who are powerless without the elements, Twilight or their friendship, so they'll have no problem with me killing them in any despicable, unsanitary way imaginable.

Ironically I can check most of the good guys and keep them unbalanced but I keep coming up against two problems:

1) Can't think of a realistic way to check Luna. She can't be tied down with duties like Celestia and basically has a monopoly on her dream duties. Not to mention if things get too fishy too close to Canterlot she go herself to deal with it.

2) Before season 6 there is no other army other than the changelings I could persuade to move against the kingdoms. And the changelings would be extremely hard to control or they'd just kill me. So unless I'm GreyStu the alicorn, I'm can't "defeat" anyone without an army.

I had a good sized greentext going about the work required to neutralize each threat, but that's making things way to complicated.

Be friendly, become a recurring character, serve some creme of cyanide once you get everyone to show up for your birthday or some shit.

The last thing to do would be to account for magic bullshit at the last second. From Day 1 be super interested in but also afraid of magic. Say it gives you the heebie jeebies as a good honest non-magical human. I'm sure after a few years they won't question you asking for anti-magic wards around your house. Hell, see if you can go dig up some of that shit Chrysalis' throne was made of and stick a bunch of it in the basement. That way, when they come over, nobody gets all weird about the whole 'no magic in muh house' thing. Then you just have to make sure nobody makes it outside before they bite the big one.

Step 2. KILL STARLIGHT GLIMMER.

Step 3. Be captured. That's right, be captured and let them forgive you. Act reformed and lay low for a couple years until Twilight think's you're an ultimate friend and next main character of the show.

Step 4. Under darkness, rig high explosives under Canterlot, and leave them for now. And hope dearly you're not afraid of heights.

Step 5. Take out the Crystal Empire first because they're remote. Wait for Cadance/Armor to be called off to Equestria then steal the Heart. Blame it on Chrysalis because she already has a motive.

Step 6. Trick the M6 that Discord has gone mad and needs to be stoned again. Fluttershy would be the hardest to convince, but by this point, Discord will be smelling something suspicious about you and you just need to figure out something to get him upset at you. Perhaps a few aforementioned threats towards his waifu that only he could hear, or say he's been working with Chryssi because she cut him a deal. They'll totally believe you over him, because who's the reformed main character again? That's right, you are.

Step 7. With Discord out of the way, no cheeky student of Twilight, and the Crystal Empire in icy ruin again, lead the M6, Princesses, Thorax, and perhaps even the majority of Ponyville (and Trixie if possible, every character counts) into Canterlot.

Step 8. Reveal the deadman's switch you have rigged to the city and demand their surrender. If they try anything at you, sure, the princesses and some of the pegasi could escape, but the entire city of Canterlot falls off the mountain and any ground-bound pony with it. And I don't even think Twilight can teleport that many.

Step 9. (optional but recommended) Disable Twilight's mirror portal.
