Well Flurry was able to understand her so what's the problem? She's shown as extremely aware and smart.
Cake twins didn't comprehend Pinkie's emotions until she essentially broke down. Flurry gets the mood and the voice tone. She can't speak and probably doesn't understand everything said to her but she understands enough to form decisions based on what's around her. There's no reason to not speak with her normally.

Twilight's monologue to Flurry was actually to the audience, to explain the lesson. Yelling at kids is indeed needed at times, but not for babies. But babies are boring, so Flurry gets a more toddler-esque personality, which muddies the lesson, but if you consider all of the storytelling elements, it's clear that Flurry is supposed to be regarded as a baby, not a toddler. That said, Twi was making a concerted effort towards Flurry until making a concerted effort towards the sick kids finally distracted her, which is totally fine. The only Twi did wrong was yell at the baby.
