Applejack at least knows how to run a farm. So she's got agricultural and economic knowledge. RD has flight skill and safety knowledge, but she's otherwise still dumb as a rock. She's always the last to catch on. She also doesn't understand other people very well, whereas Applejack is pretty aware of social situations and is even pretty tactful in navigating them (usually).

AJ may be a redneck, but she's not an idiot. RD is grade-A stupid.

I think we can all agree that purple, rara and banana have all displayed common signs of some measure of mental faculty, so let's leave them out right away. Background ponies remain mostly unknown and can't be assumed about, so let's leave them out. Derpy, if we take her appearance in the show for granted is disabled and therefore shouldn't be considered, alternatively you can assume that we don't know enough about her to call it and leave her out either way. Now, if you consider the princesses, Celestia is obviously intelligent. Luna not quite so obviously if you judge by the Halloween episode, but i think it's also fair to assume that her intelligence is superior to that of Pinkie Pie or Rainbow Dash. And really the contest comes down to those two in the end, as Applejack has also shown on a few occasions i recall to be a thinking mare, even if her thinking may be limited and her outward appearance and mannerism honestly simple. Remember all of her clever and sarcastic remarks and you will know she is no truly dumb pony. Pinkie Pie is questionable because of how batshit crazy she is, but if you know, intelligence and insanity are in no way exclusive of each other, in many cases they go hand in hand. Look how these two ponies go about their sulking and sadness to find the answer, OP. See what Pinkie Pie reveals when we look underneath her bubbly outward personality, see what Rainbow reveals. Pinkie Pie reveals a troubled soul burdened with melancholy. Rainbow reveals nothing but simple pain, in her suffering she is the same cretin she always was, no matter what. Rainbow "Krusty Kuntflakes" Dash is the dumbest fucking pony in the entire franchise, no matter which way you look at it. She has never said anything remarkable, she's stupidly brash, she's dumb in her happiness and she's dumb in her depression, she's always the fool in every situation. When she triumphs it's in a stupid, obnoxious fashion that she does it.

"Testing, Testing, 1, 2, 3" was a pretty good episode. Well, the way they teach RD was stupid, no way she could pass a test or actually know anything by flying over Pinkie Pie while she spouts Wonderbolt lore. And then she got an A on the test, after studying only once. I thought that was all very unrealistic.

It is a kid's show, built around things like hope and love. I guess that should matter more than realism, at least as far as Pony goes.

For what's worth, I would fucking love an episode where Pinkie Pie and Derpy are the only ponies available to take care of a very important event: everyone expect an epic disaster but the girls end up surprising everyone by throwing a fucking epic event.
That's how the episode begins, the rest is nothing but the ponies commenting on some awesome details followed by a flashback detailing the absurdly fucked up ways as Pinkie and Derpy got shit done.
