I'm fairly certain that nukes do not exist in the MLP:FIM universe.

They did a mushroom cloud visual gag once, but that's as close as you're going to get.

The villains in MLP aren't retarded. They all have a goal and a purpose.

Every villain who has threatened Equestria wants something, whether it be it's (un)natural resources like Tirek's thirst for magic, Chrysalis's hunger for love or the Windigoes thirst for hate, or something more mundane like the throne like Nightmare Moon wanted. Even Discord wants the ponies alive, because without life and free will to oppose him his chaos becomes meaningless.
The closest we've had to total Equestrian destruction is Starlight's time distortion spell. It's possible (and quite likely) the world would have collapsed back to normal once the energy of the map was depleted, but while the map still held some semblance of power Equestria was for all intents and purposes gone. That was never Starlight's intent though, and Twilight talked her down.

The only reason someone would want to obliterate Equestria with a nuke or the equivalent, was if Equestria was a serious, direct and immutable threat.
But Celestia has set up her reign so that this can effectively never be the case. From almost any perspective, a world without Equestria is a worse world than a world with Equestria. Think about the Crystal Empire and Celestia's coup by proxy, the Empire is now for all intents and purposes a part of Equestria, and the people prosper like never before. Changelings, too, have had a coup, and Celestia "looks forward to discussing politics" with the new king. The dragon lord owes her kingdom to Celestia's own little pet dragon, the griffons are taking the first step towards rebuilding their once glorious empire with pony help (and they're more than welcome to participate in pony culture like the Equestrian games. Cultural assimilation at it's finest), and so on.

But supposing you still launch the nukes, and succeed, then what? You stop the slow, methodical Equestrian colonialism and retain your sovereignty, but at what cost? Without Celestia, Luna or unicorns, the world is cast into eternal twilight, your significant trade routes with Equestria are gone (if you didn't have those, you lived so far away that Equestria was never a "threat" to begin with), and the global politics are cast into complete chaos.
Oh, and the surviving griffons, dragons, changelings and crystal ponies are probably pretty pissed at you for what you've done...

It'd take a mad, deranged ruler who doesn't care for his people to attack Equestria directly, and such rulers traditionally aren't very long-lived, especially not long-lived enough that they can acquire the equivalent of nuclear weapons and push the launch button.

You're assuming the villain would necessarily represent some state interest, like some real politik nationalist. While it would be impossible for an individual to totally wipe out a population on their own in our world, it's been demonstrated continuously that it's possible for individuals in Equestria to rival the systems in place just through having a mass of magical power behind them. And if it's the case that virtually anyone could be a threat, then a whole new can of worms opens up in regard to the motivations behind destroying Equestria.

We used the nukes on Japan because we hated them and wanted them to fuck off before we landed on the mainland and both sides lost millions in the ensuing battles. The villains in MLP clearly have a desire to rule the land and be recognized as great. You can't rule over a people you nuke because there'd be no land left.

Here's the problem. The Japanese ethos was warped forever by the atomic bomb attacks during WWII. Millions of Japanese men, women, and children were forced to come to terms with the idea of an overwhelmingly powerful entity outside of their control that could wipe them out of existence without warning using unspeakable weapons. They did this, for the most part, by exploring the idea in fiction.

Godzilla is one example. Anime is another.

If the United States of America were to deploy nuclear weaponry against Iraq, Iran, Afghanistan, Pakistan, and France, chances are the same thing would happen again: More Godzillas, and more anime.

In the 1980's, United States President Ronald Reagan developed an idea known as "Mutually-Assured Destruction" (MAD). This philosophy stated that war with Russia would not happen, because there was no way to wage it without both countries being destroyed. I see this same situation today. We cannot nuke more countries for fear of mutually assured destruction when they create more anime.

Bingo: Nobody enacts a major assault on Equestria, because even if they could face Equestria directly they may not be able to face Equestria plus all of their allies, and even if they could nobody has given a clear reason why Equestria should present enough of a threat to make the negative options of WMDs a viable alternative.

Actually, a villain with literal nuclear weapons would be most safe from this situation as they can enact an initial strike on Equestria - enough to topple its government, reduce its offensive capability, and kill important figures - while holding further warheads in reserve to threaten other states with. It's not a one-time-use spell, but a reliable tool. But they still haven't given us a villain who perceived Equestria as something that needs to be destroyed, rather than ruled over.

Honorable mention to Nightmare Moon, though: Whatever was involved in her ascent to power, it was fucking apocalyptic in scale. So she's probably the closest we ever saw. Chrysalis, Sombra, even Tirek - everyone wants to capture or rule over, not destroy.

Storm King and Equestria, yeah.
Those are probably the two technological groundbreakers it seems, with everyone like dragons and griffons trailing way behind. Ponies have already mastered nature itself and bent it to their will, so they don't have much use for technology, but they do have it, and what technology they lack they will invent in a very short period of time if necessary, like the Crystal Empire timeline shows us. The Storm King probably lacks the advantages of Equestria's supreme infrastructure, and might be forced into the role of the de-facto leader when it comes to advanced technology.
