When Applejack said "Cider sales keep our business afloat through the winter," I thought she meant they sold cider through the winter season, in which case they would know how to preserve cider.

But since they were selling it when the apples were still in harvest, she must have meant that the excess sales they get from the brief period of cider season is what allows them to get through winter, when they can't sell any products other than preserves. Rainbow Dash complaining about never getting any also points to the fact that they don't sell it in winter, otherwise she'd just get some later.

So either you're right, or they never have enough leftover cider to sell later on. Though in the latter case, they could potentially put a cap on how much they sell fresh, and then sell preserved cider later in the holiday season, when it'd be in more demand.

From a business standpoint, they did nothing wrong by making a deal and, upon refusal, becoming competitors. It's a free market. What should've happened is Applejack should've told them that with a 75-25 split, the Apple family would lose the farm. If Flim and Flam were sympathetic to this, they could have possibly negotiated further (in my opinion, a 50/50 split would be fair, since growing and providing the apples is at least laboriously equivalent to building and operating the machine). If they instead said "So what? We'll buy it from you! Then you can work for us!" then they might be called morally dubious for wanting to deprive the Apples of their way of life.

Also, Applejack was in the right to tell them they couldn't use SAA apples for their machine, but when the brothers decided to become competitors, Granny Smith shouldn't have let herself be sucked into the proposed competition. They should have waited to see if Flim and Flam were bluffing when they said they'd find another supplier of apples. Remember that the Apple family is extensive and has farms all over Equestria—if they went to another Apple family farm and mentioned they'd be selling in Ponyville, I doubt the farm would be willing to drive fellow kin out of business. Depending on how close the nearest non-Apple-owned farm is, it might not have even been worth it to sell in Ponyville after costs for maintenance of the machine, transportation of products and such were taken into account. (Though, admittedly, if Flim and Flam did find a cheap and relatively close supplier of apples, then SAA could have very well been SOL, so in that instance the competition may have been the Apples' best shot.)

In the end the Apples were too stubborn and uncommunicative and the brothers were a bit too greedy. The Apples probably shouldn't bank on one source of revenue for getting through the winter, though.
