Given that she's like Discord and only appears when it suits the writers and is hardly considered a main character I hardly think they have anything to worry about. At this point, with the popularity of the mini Sunset Shimmers there's a better chance of her replacing Glimmy in the series.

True she may replace Twilight in some episodes, but a main character she can never be. More like an important side character or an accessory that comes with a toy you buy but don't want.
Meanwhile Shimmy on the other hand has the starring role in the most recent films and has already replaced Twilight as the head of the ponies, even if SciTwi is there she can never hope to be the leader because the roles have been reversed in bacon hair's favor.
