Equestria has a very fluid economy and employment system with a lot of government involvement.
For example, all able-bodied pegasi are expected to step up and care for the weather when/if the situation demands it, while most hold a job in the private economy as their primary income.
Twilight studies directly on government stipend, and although saving the world justifies a fuckhuge stipend (that goes for all the mane6, really), for a long time she worked as a librarian in her state-owned library/home.
The Wonderbolts are a military outfit and should typically be funded by taxpayer money, but they put on shows and bring in ticket money and have a brand they sell like a private showgroup would.

It makes sense that Fluttershy would have something similar, when she's taking care of wild animals she's providing a public service in the same way pegasi typically take care of the wild weather. That's one small source of income for her at least.
She also takes care of ponies' pets on the side, she takes care of Opalescence regularly, and on at least one occasion she's taking care of Winona. Although it's never explicitly stated, backrubbing and bartering makes a lot of sense here. Maybe Rarity treats Fluttershy to the spa in return? Maybe Big McIntosh gives her a bucket of apples as a trade?
And of course, she's got a garden and a chicken-coop, she's at least partially self-sustaining.
