It would be funny as a one shot or recurring background gag. It would help if the aliens were never seen or if they were pony shaped. Like some random pony gets abducted in the background and no one seems to care or if the pony he was with just pulls out a camera and excitedly takes pictures and we never see this pony again. Or if Derpy gets abducted at the start of an episode and beams back down at the end with her eyes fixed.
