In season 1 Fluttershy could only break out of her shyness in two conditions.

The first condition would be if Fluttershy was in a situation where her maternal instincts needed to shine. This was shown in the cases of Dragonshy and Stare Master.

The second condition would be if her breaking out of her shell would still be seen as cute. Sonic Rainboom showed her breaking out of her shell to be a cheerleader for Rainbow Dash which was always meant to make Fluttershy look cuter. With the Best Night Ever, Fluttershy's hijinks were constantly backfiring and pushed her into her own traps which just made her appear even cuter.

After season 1, they dropped these ideas and would make her break out of her shell just for the sake of contrast in her character. I find it hard to believe that a a pre S1 Fluttershy who grew up with him would be able to have a grudge like that unless he did something unspeakable, but instead he just acts like an annoying douche.
She fucking hates her brother, the levels of animosity in every passing line juut feels wrong. Fluttershy would only let something get like this by being a pushover, and if something bothered her too much she would funnily enough be more up front and assertive about it.
She's shown responsibility in Stare Master and Dragonshy, Flutterbrutter Shy doesn't feel like the same pony.

A problem is that Fluttershy doesn't really have a clear goal or character arc for her, so it's hard to write episodes for her without falling back to old episodes or have them reflect on her interactions with OTHER people, rather than about her specifically.
Honestly I can't think of anything for Fluttershy right now either, maybe making her have more one on one time with other ponies of the mane 6 would be better.

Discord is learning to be kind because he's being taught by the Element of Kindness. This is Fluttershy's continuing character development.
