Depends on the episode. In the S6 finale, definitely- the whole episode is spent telling us she makes a good leader while her behavior has been indicating the opposite. In Every Little Thing She Does, she was pretty close, though not all the way there. The main six certainly seemed to lose their headaches quickly once she apologized. Otherwise, no. Her flaws were reasonably handled in the premiere and No Second Prances.

Not a Mary Sue. Just overpowered. The two often overlap but not in this case. "Wow! Glimmer" is too awkward, self-doubting, neurotic and slightly sociopathic to be a Mary Sue.

The annoying thing about glimmer is that they SEEMED to be setting up a good dichotomy with her and Sunburst, of Sunburst being super intelligent and versed in magic but completely unable to perform magic on his own, With starlight conversely being Incredibly POWERFUL at magic but an idiot at magical theory:
If they did that setup, her being super powerful would have been acceptable due to having a severe weakness that required another person to makeup for (I.E., she'd be a magical beserker more or less while Sunburst would have to be there to instruct her on how to actually do anything complicated).
Sunburst and her would form 2 halves of a complete whole and would work well symbolically as a duo.
Unfortunately, its more or less the opposite with starlight being INCREDIBLE at magical theorum everytime she's shown, able to effortlessly blend together spells on a whim, research and improve on magical theorums and pretty much have ZERO weaknesses except "She's autistic!", which isn't a weakness or compelling attribute at all.

I could actually see that video being the ACTUAL plot of an episode; Starlight tries to "help" the other 5, Outdoes every single one of them with magic and makes them all feel super shitty about being inferior so they don't want to hang out with her, and then twilight gives her a speech about making sure not to humiliate others when trying to help and letting others do things on their own, and then they all spontaneously love and forgive her.
