Glim Glam's 'growth' as a character in this season is a perfect example about what's wrong with his writing in general. He arbitrarily gives her a fear of leadership for no reason and then makes overcoming that some kind of bullshit accomplishment for her. Meanwhile, all of the stories in the season that involve her suffer as a result because they are having to play without the natural dynamic of character conflict that would have existed by having Twilight deal with a reformed character that's better than her in certain respects as well as a natural leader that would have made their relationship more interesting. Instead, we just have her agree with everything Twilight says all season and never mind the possibility that Glimmie might actually be older than Twilight and her superior in certain things, just set her character back for the season and let her regain her dignity in the last episode. That's what Haber calls, an arc.

Neither Twilight's Kingdom nor any of Hackber's episodes are my favorite finale, but Twilight's Kingdom has the best ending in the entire show. If the show had ended with pic related, I'd have been completely satisfied.

The way Josh Haber dealt with the season felt like he is just keeping the torch warm to pass to someone else in the future. Instead of progressing or explaining anything, all of the scripts dealing with pre-established stories and lore around the mane 6 do not progress at all.

Now that the season is basically over, Flurry Heart is beyond shit. I could have excused it because the whole little tease in the premiere about them not knowing why she's an Alicorn gave me hope. Every single toy that hasbro has inserted into the show before Flurry Heart was integrated into the show with much more passion and desire to make it fit in. The train, Princess Cadence, and Twilight's castle. All of these toy inserts ended up blending well (or as well as they could) with the world and continuity because the writers were competent.

The only time he does manage to progress something, RD becoming a Wonderbolt, he gives the okay for it to happen right at the start of the episode. He doesn't understand the value of continuity. RD becoming a Wonderbolt should have been an easy episode designed to reward the viewer with strong emotion for following RD's journey over the years.

You could tell there was going to be issues early on when On Your Marks did absolutely nothing to progress the CMC beyond restating what we already knew from season 5.

Season 5 was a banquet of continuity and progression, while season 6 was almost completely stagnant.

Starlight Glimmer is a big problem with this season. She immediately took Twilight's place. What should have been a progression of Twilight as teacher, with Glimmer as the plot device, instead left Twilight as an empty plot device. We could have slowly warmed up to reformed Glimmer, but instead she was just shoved down our throats too quickly.

Josh Haber knows how to write under someone else's supervision, but he is not a leader.

I rate the S6 one higher, but only because it was more consistent, even if the story itself wasn't as good as the S5 one. If Starlight's backstory had been as good as the rest of the S5 finale, I would consider it to be the best finale yet. However as it stands, my ranking is as follows:
S1~S2>S6>S5>S4>S3, although the S1 and S3 ones aren't really comparable as they use a completely different approach.

To the actual question, I probably prefer the S5 one just because I like the story better. Both are pretty good though.
