I just don't how there can be a controversy about cows rights in Equestria when the grand total of appearances and mentions of cows in show canon it two. I mean maybe I'm missing one more, but really I can't think of rather or not cows have or should have rights when they're not even there.

What controversy? Cows are less intelligent than ponies, they've never done or built anything that mattered, and they stampede at the slightest provocation. Of course they don't deserve rights.
