There was a sci-fi sequence in the storybook arc of the comics, they've definitely made the connection. But they can get away with it there because the comics are aimed at us, not young girls.
Equestria Girls by contrast is aimed not only at the target audience but intending to emulate Monster High and that whole line of garbage, so any deviation from that theme would be particularly unwelcome. That's partly why EqG is bland, uninteresting trash. It's trying desperately to be something it isn't and has no idea what inspired the thing it's copying, so it just apes along without a clue and something something song and dance number.

Monster High is a pastiche of old horror movies. By its own DNA it is loaded with sci-fi elements and it shows. The series has alien girls, robot girls, genetic experiment girls, and so on.

that's why EqG is going with "modern" and magic
magic is a new element in that universe and it can cause all sorts of interesting plots in the EqG world
not to mention that Starswirl was probably using the EqG world as a dumping ground for creatures he couldn't outright defeat, like he did with the Dazzlings, so we could see them pop up in the future
