Based on a fic that was posted here called Equestria Girls:Secrets Beyond the Stars.

The main villain is a pictured here, Princess Inapan who crushes on Flash Sentry during an exploratory mission on Canterlot High. After he accidentally marries her, the students of CHS have to figure out how to get him back, but after Sunset attacks Inapan's sister (seeing her as a threat). Inapan decides she wants to destroy Earth.

It starts out a lot like a typical EQG story, then it takes a pretty dark turn. It is still more light hearted than most YA novels though.

Also the story has Kamen Rider influence, as Twilight builds masks to combat the alien menace as magic's raw destructive power is too weak to combat the aliens.

The masks all give them various special abilities (Sunset gets essentially force push and pull, RD gets rapid healing, Rarity gets shapeshifting into anyone she has seen, Fluttershy gets a mega scream) then they discover that the masks give them a more powerful pony up form.
