Chrysalis's Canterlot invasion was a very personal hit to Twilight. Her friends wouldn't believe her and her brother was brainwashed. She lost some of the respect of her idol and teacher and something from her childhood was tarnished by Cadence being impersonated. It is somewhat understandable if with the addition of stress of the perceived threat on her nice Twilight would be basically in fight or flight mode with any potential hidden lovebug.

Dear Princess Celestia
Today I used my princess title to judge an underage citizen of Equestria as guilty of being the Queen of the changelings! Of course that there was no trial, jury or evidence because I'm the princess and I can of course, pass a judgement by myself. I condemned the allegedly changeling queen to an eternity to tartarus. Isn't that great!

But in the end it turned out that the colt wasn't actually Queen Chrysalis but just an actual pony colt that made me feel insecure about my own views of the world and intelligence.
