In video games and any remnant side stories, they always show Zeon with as many high quality mobile suits as they would have in the OYW.

One reasoning is that they might have hide a lot of amphibious Mobile Suits in the ocean and tons of desert mobile suits in Africa.

This. At best, Thunderbolt takea artistic liberties left and right with the MS designs, and perhaps changed around the backstory to the FA Gundam so that it was actually, you know, BUILT.

Even then, Endless Waltz changed around the MS designs and backstories to the five Gundams, yet nobody ever considered it an AU to Gundam Wing, and the FA Gundam's existence in the OYW seems to be a constantly fluctuating entity to begin with.

The only people that give a shit about segregating shit like Thunderbolt or Origin into their own Alternate UC's are turbo autists going "MUH CONSISTENCY" as if UC Gundam wasn't a mess of perpetually self-retconning inconsistancies since the fucking 90's, or even late 80's. A lot of those people are totally okay with the RX-79(G), which is far more offensive than anything Thunderbolt or Origin ever did.

This is half true. When 0080 was released, the model kits actually did have the new model numbers and names, denoting them as variants, but during production, they were treated as mere new interpretations of the GMs and Zakus, with 0080 taking a page from MSV and showing different variants of the GM in use simultaneously. When it was actually released, the GM command/Zaku Kai/Rick Dom II/Gelgoog Jager/etc were all already renamed.
