Nobody on Minerva but Athrun recognizes Freedom and AA on sight either when they first show up until they check the computer, so it seems like most of the famous stuff from the first war is known by name but little else.

Though Yuna knows exactly who Athrun is so it's probably not for that. But then Murrue has a fake name in Orb too, so it could just be for political reasons to keep them save from being persecuted for treason after they both ditched their sides in the first war.

He really is Alex Dino, though.
You see, the son of the leader of the spacenoid revolution knew that his life was in danger from rival factions within ZAFT and, like his best friend Kira, was entirely against war. Incredibly, shortly before he was to enlist in the ZAFT academy, Athrun met a young man named Alex Dino who was his mirror image. Young Athrun hatched a plot to trade places with the unfortunate Alex Dino by switching bags with him at the spaceport, thereby stealing Alex Dino's identification papers and planting a bomb on his flight at the same time.
Unfortunately for Athrun, Alex noticed Athrun kept trying to grab his suitcase, so when Athrun wasn't looking, Alex grabbed Athrun's suitcase and then pretended to let Athrun get away with swapping the suitcases, which resulted in Athrun taking his own suitcase back. When Athrun's flight exploded, Alex realized that the bomb had been meant for him, though he didn't know why, and reasoned that his best chance for survival was to pretend to be Athrun.

So now you know why Kira questioned how Athrun could bring himself to participate in a war back in SEED's first and/or second episode. After the war was over, Alex tried to drop the charade and go back to his own identity, but couldn't get anyone to believe he wasn't actually Athrun.

Because Destiny pretty much is what the characters are now, especially since nearly all the games focus on Destiny and not Seed.

So Athrun is a mopey chick magnet, Cagalli is dumb and useless, Lacus is a robot, and Kira is this seemingly constantly stoned erudite fellow who's only interacting with most people is to say something deep and then stand in the corner by himself looking important, though he does rarely get wrapped up in schnanigans like when he was helping to train Black Gaine.

The only one who retains his Seed characterization is Yzak who's hot tempered and screamy, presumably because an angry Seki character isn't something they'll pass up.
