You're arguing around it, instead of taking Shirow's word for it. We know from him that she's a woman and a cyborg (and not a robot), so her personal doubts are overriden by that information. It's not like her doubts were even presented as an actual identity crisis. As a matter of fact Motoko doesn't direct those doubts at herself so much as to Kurutan.

She only becomes mentally unstable towards the end, and even then she doesn't express doubts about her own identity, just about what might happen to it later on. That's something that was only really explored from the movie onwards.

So there's no need to be cautious when stating that Motoko has always been a girl.
