I don't think turning all of East Germany into a glass sheet with the Destroy, kidnapping and mentally/physically modifying children into pseudo-coordinator jihadi's along using the entire planets conflict with Z.A.F.T to aid into privately building the wealth of a tiny conglomeration of war profiteers while watching the world burn is small enough to just call them minor assholes.

With all of that said though, they were surprisingly kind of the lesser of three evils. Z.A.F.T [Without the Destiny Plan at least] were a dead end to mankind, and would eventually lead to extinction without any real way to stem the sterility issue. The Three Ships Alliance was an overly naive collection of terrorist who forcefully gained control over both the Alliance and P.L.A.N.T resources and territories without any real plan to remedy and heal the rift outside of even more naive idealism from Lacus and O.R.B.

Z.A.F.T: A slow and even more desperate crawl to extinction.
Terminal: Rift between Naturals and Coordinators worsen and mankind drifts even further into utter stagnancy.
L.O.G.O's: Mankind suffers a period of total stagnancy and decline, but without the Coordinators influence, mankind can actually start to reinvest into legitimate space development and use the fully perfected nuclear energy sources at its disposal to begin moving into a better future. [not exactly perfect by the way, but one that has the possibility of working]

honestly most anime violence doesn't bother me(heck Fist of The North Star is one of my favorites), those examples I mentioned are the main ones that do, well those and that scene where the dog gets killed in the Battle Angel OVA(which I was first exposed to at way too young of an age for that sort of thing to be appropriate), for SEED at least part of it is that kind of violence is just a very poor fit with the show's style
