Nagai doesn't have 100% control over the story. While he does have some veto power over the stuff the writers hand to him, he also has to contend with the whims of the producers, Not to mention the planned story can change during production.

The fact of the matter is IBO DID change. Ein was supposed to die early, Carta was supposed to live into s2, Gaelio wasn't supposed to bite it, Orga was supposed to pilot his MS, Mika was supposed to switch over to using swords etc.

That blurb from Washio in the book contradicts the manual for the kit. According to Washio the swords were intended to be directly from Bael and that Bael originally used an unarmed fighting style.

The kit manual says that the swords are originally Bael's and that Mcgillis copied them. It's probably just a poor communication thing and Bandai changed the story from what Washio originally intended.
