The best ending would actually be both sides stopping and working to actually use the coordinator program as it was originally designed, by introducing good genes into the Natural genepool to eventually improve humanity as a whole, not using it to make superhumans that can't fucking breed for more than 3 generations(Which was on purpose so they could force coordinators to breed with Naturals).
All that good stuff for the future of humanity because of human nature.

Perfect humans would almost never breed with imperfect ones. The coordinators weren't just super intelligent, they were also most physically perfect specimens, which means they're more beautiful, more athletic, more durable by nature. Even with imperfections introduced by the womb those imperfections were pretty mild and not worth mentioning.

The tech already literally allows them to play lego with genes, but they can't solve the simpler problem of fertility? I'm not sure if this is the correct answer, but the sterlization problem is due to the genes of third generation Coordinators show signs of degradation, which causes fertility problems and why PLANT has to do genetic match-making and Durandal basically got cucked as his genes wasn't compatible with Talia's. But there weren't any in-depth explanation on the causes and all we know is that "they are working on it" when Siegel Clyne and Patrick Zala were discussing about it in SEED

I always thought it had more to do with inbreeding.

They're basically colonies full of people who have their genes modified to fit certain parameters, giving them all some measure of genetic similarity. I'd figured if the fertility problem wasn't doing them in, they'd legitimately become a nation of Hirai samefaces after a few more generations.

There was a religious aspect to the whole unnatural fucking around with genetics/playing god but a lot of the hate stemmed from petty jealousy when they could just as easily make their kids uber if they wanted to so they wouldn't feel as inadequete as their parents but of course they're too jealous for that
