Haruka's decision is allowing the Amazons to have as much of a life as possible before they have to be put down. He's with those remnants at the end not just to protect them from people like Jin but to eventually be the one to kill them when they need to go. He's wrong because it's a massive non-solution that just avoids the inevitable but it's the best he can come up with at that point when there is no option that actually saves the Amazons.
Also where season 2 goes following that decision and how Haruka's developed from there is one thing I really like from it

I guess Faiz didn't either? Not sure if I'd count it as running plots though. It often had cliffhanger endings, leading from one episode to the next, but at the same time it felt like the story had no clear goal, which eventually hurt the ending.
