...or we could go with the old fan theory that Lacus is actually an evil mastermind with an even bigger plan, manipulates Kira and Athrun, and ends with Shinn killing them. Also the characters from Astray show up.

Shinn finally gets his lead role, and we can kill off the worst characters in the Gundam franchise. Two birds with one stone.

The Earth Sphere is at peace. The Alliance is no longer an entity and has been replaced with a new organization that exists to represent the Earth, rather than just to oppose ZAFT. Blue Cosmos stragglers have retreated to the asteroid belt where they attempt to lick their wounds and build some sort of force that can let them at least finish off ZAFT. They work on mass producing Destroy Gundams and Extendeds to pilot them, but their real project is a giant railgun designed to snipe at the PLANTs. The Earth ____ and ZAFT forces fight against Blue Cosmos's Destroys, and the railgun fires and perhaps takes out one of the PLANTs, resulting in it being a race against time.

When a fleet makes it to where the Blue Cosmos base is, they find nothing. The superweapon is gone, the base is gone, there's nobody around. Then they see this thing, which is being piloted by an AI and is responsible for destroying everything - Blue Cosmos inadvertently woke it up.

Kira, Athrun, and Shinn need to team up to try to defeat it, getting upgraded Gundams that won't be overpowered instantly, they defeat it while giving a combined speech about how they fought to create a future that they won't allow to be taken from them, the alien mobile suit is taken to the moon for study. Big happy ending. Oh, and Miriallia and Dearka make up.

Okay so, there is a big meeting coming up and Kira and Shinn are FAITH members in charge of making sure nothing goes wrong. Shinn is obviously the angry cop while Kira is the unreasonably perfect cop. Luna and her sister are there for the fanservice.

Also, Shinn has a new Destiny Gundam with gold joints now.

The bad guy gets his hands on the data that says coordinators have absurdly low fertility rates and wants to use that to completely wreck PLANT's position in the peace talks. Kira and Shinn steal the data back then the bad guy triggers plan b, Pirates!

Or maybe PIRATES because acronyms.

Anyway, the good guys win without even getting a scratch and METEOR units.

Oh, and Athrun shows up for five minutes or so to beat up some mooks.

Stargazer's AI is finally complete, and it's ready to go explore extrasolar space.
But it comes back unexpectedly before crossing Pluto's orbit because it found a derilict mobile suit that had apparently drifted into our solar system from somewhere out in deep space. They bring it back to study it, and ZAFT builds a prototype based on the design.
Lacus thinks the ZAFT prototype doesn't look very friendly and orders the engineers to give it a big friendly moustache.

>Meanwhile in Earth's atmosphere, its forces are being decimated at a stupendously high rate. The Archangel has of course launched, and Mu La Flaga is guarding it with his new Akatsuki-Kai. He and fellow ace Morgan Chevalier come face to face with the enemy's mobile suits, which both of the pilots quickly realize are actually unmanned dolls. They're blockier and smaller than their suits, but also possess far greater weapons and a superior power source behind their beam weapons. Some even bear a passing resemblance to Gundams. They and the other Earth Forces fight valiantly, but Mu and Morgan quickly realize they're the only pilots that are able to keep up; the rest are dropping like flies.

>Back at Orb, Kira is preparing to launch into the carnage before Cagalli pulls him aside and demands to know what's happened to Athrun, who dropped out of contact after warping too far and hasn't been heard from since.

>Kira fears the worst but lies and says he's probably just taking his sweet time getting back.
>He's then quickly swept away to Lacus's newest gift for him: The Star Freedom Gundam, equipped with a new DRAGOON pack that gives him twice the beamspam as before, along with a warp engine similar to the Star Aegis's. Lacus tells him he has a different mission: he's not to join the fight, but to find Athrun, since she believes he may have made first contact with these attackers.
>As Kira leaves, Yzak arrives with the tattered remnants of Zaft's military forces and intends to link up with the Archangel; Lacus promises to join them with the Eternal, but first needs to pick up their last two guests
>Shinn and Lunamaria attempt to sneak into an Alliance hangar to steal back the Destiny and Impulse Gundams, but are detained by security who kick Shinn's ass for being a Coordinator and war criminal. This whuppin is interrupted by the arrival of the invaders, who have broken through the lines of the defending fleets and are touching down all across the surface of the planet.
>One of the guards suddenly grasps his head and starts screaming about a horrible noise no one else can hear, when suddenly one of the mobile suits from the invaders lands nearby and launches a pod from its hand that sucks the soldier in through a membrane before docking with the MS. It takes back to the air and begins flying back to the mothership.
>Apparently the invaders are stealing certain people - but only a select few, and they're killing tens of thousands of others, and nobody can tell the criteria or where they'll strike next.

>Shinn makes a break for the Destiny, but a stray round from an artillery unit destroys it. He and Luna both board the Impulse, and Shinn manages to voluntarily activate SEED and defeat several invaders before the Eternal arrives and finishes the others off, taking them both aboard.
>Shinn asks Lacus what their plan is, but she admits they're likely all going to die - unless Kira finds Athrun.

>Back in the depths of space, Kira has managed to follow Athrun's warp coordinates to Jupiter, and finds the same bizarre scene he did, wondering when and how this apparent war was even fought. But he cannot find a trace of Athrun himself.
>Suddenly he feels a niggling feeling, and realizes there must be a way for him to reach out to Athrun the same way he has done to other pilots in the past. He attempts it, and gets a response -- specifically a humongous mobile armor decloaking, shaped like a more rounded Gundam.
>Rather than attacking, the Gundam extends a hand to Kira, and he's overwhelmed by an intense pressure in his head like a screeching sound. He loses consciousness, and reawakens inside the MA, which has ample space for a hangar to store his Gundam -- and to his amazement the Star Aegis. Athrun is here, though barely clinging to life in a makeshift clinic after his thorough rape. He's attended to by the enemy pilot, who Kira sees seems to be a human just like him -- a young girl with orange hair who calls herself Princess Berah. She is the leader of the invaders, who call themselves VANGUARD.
>Kira asks what the hell they're doing invading Earth and where they came from, and Berah tells him they have no intention of invading or in the long run even harming the Earth or its people. Rather, they're more like doctors, here for an annual checkup. She tells him that Athrun was kept alive as bait, meant to lure him. She'd sensed the mental link between the two even when there were so many AUs between them. Berah and Kira are alike, she says - they're both Newtypes.

>Berah tells Kira the history of Newtypes and that in the past they've caused humanity much strife. They're people who have progressed too far for other humans to understand, and cause misery by existing alongside humans.
>Kira calls it bullshit and points to his bonds with all his friends, but Berah tells him those are the exception. In the end, as Newtypes become more visible to the public, they shall be viewed with doubt much as Coordinators have been in the past. VANGUARD has been watching Earth all this time, you see, and know what humans have been up to this time.
>"This time?" Kira asks, but isn't given an answer.
>Back at the barnyard, Mu La Flaga and Morgan are swarmed by VANGUARD dolls. Mu is barely able to absorb a hit meant to destroy the Archangel, but it disables his suit long enough for the smaller enemies to swarm him and rip open his cockpit, abducting him. Without backup Morgan is taken just as quickly. Berah narrates that their purpose is not to kill humans, but to quickly and safely remove Newtypes before they can propagate in too great of numbers like before. In the past, Newtypes destroyed the world after all. They will be taken to a world much like this one, but where their only companions will be other Newtypes like themselves, who can understand them without fear or mistrust. There they can thrive. The Third Race Orb, the Alliance and PLANT want to create already exists.
>Murrue tries to suicide-rush the Archangel into the swarm to get Mu back, but the tide is too much and they're nearly destroyed before the Minerva II rescues it. Yzka, Dearka and the Joule team are able to fend off the Invaders long enough for the battleships to break orbit, where they link up with the Eternal. The news is coming in fast now: over 97% of the combined Earth forces both on ground and in the air have been decimated. The mobile dolls are essentially unopposed. These three ships are the only surviving hope of the world.

>Kira calls bullshit and says that their message of peace is tainted by the lives they've thrown away. Berah insists the darkness that would follow if they did nothing is far worse, and incapacitates Kira to take him back to the mothership, though she assures him as a final favor that Athrun will survive.
>The Mobile Armor, dubbed the Dark Gundam, returns to the moon and docks with the ship. Only a skeleton crew of a few other Newtypes embarked on the journey with her, and they view their grim mission as a necessity to save the lives of these humans. They say that the latest batch of captives has arrived, and the mobile dolls should finish the final sweep in the next twelve hours. Kira and Athrun are both taken to the brig, where they'll await transit back to their new homes.
>Meanwhile, at the Three Ship Alliance, Lacus Murrue and Yzak are coordinating strategy. Between Cagalli in the new Strike Noir, Joule Team, and Lunamaria in the Impulse they have a pretty piss-poor fighting force. Shinn is furious he has no suit to help out with, but Lacus promises him she's working on it. For now, they need to focus on rescuing the captives that have been taken: most importantly, Kira and Athrun.
>Cue confusion of how she knows this. She reveals that she'd kept a tracking chip on Kira's Gundam just in case something like this happened, and its transponder is now pinging from inside the battleship on the moon.
>Normally this would be a suicide attack, but since the majority of their forces are still sweeping the Earth they have a brief window to strike.
>The plan is for the Archangel to distract from a distance, with Joule Team screening any interceptors, while the Eternal and Minerva II sneak close and blow an entryway into the ship. From there, Cagalli and Luna will cover Shinn while he goes on foot to rescue their friends.
>For the first time since the Destiny Plan, Shinn feels like he has a real purpose. He won't let them down.

>On the VANGUARD ship, everyone in the brig has woken up. Cue cameos of other hinted Newtypes from other spinoffs while Kira gets his bearings. He's sharing a cell with Mu, with Athrun and Morgan adjacent. They all talk about how fucked things are, and Kira shares the news about Newtypes.
>While they're all concerned by this dark calamity Berah claims to foresee, none of them accept her judgment.
>Though they failed in the past to achieve peace, and understand the importance of life, Mu asserts it's the role of humans to fail so they can get it right next time. There's no guarantee the calamity will happen a second time, and it's not her right to slaughter millions to prevent an uncertainty.
>Elsewhere, Berah shuts off the security feed of the cells and is quiet for a moment.
>Cue rescue operation. Things go as planned, though there are more mobile dolls than anticipated and Joule Team gets fucked. Yzak experiences a brief Newtype-orgasm as one unit attempts to disable him as they did the other Newtypes, but he's saved by Dearka.
>The Minerva II, now lacking any major characters aboard as they've all transferred to the Eternal, is fair game, and gets blown the fuck out by the VANGUARD ship. The Eternal alone makes the final run, and Cagalli and Luna punch a hole for them in the cloud of dolls. Shinn launches in the only transport available: an ancient Moebius fighter, and manages to blast his way through a few dolls in SEED mode before he gets hit and spirals into the open hangar, where he begins his long journey of punching out every guard between him and the brig.
>Over the intercom Berah warns him to stay away, he doesn't understand the disaster he's inviting by preventing the removal of the Newtypes. Shinn doesn't give a single fuck, and only cares about the fact that she's just another aloof jerk who thinks she can judge humans without even willing to be among them. This understandably stings the princess, considering Newtypes are all about UNDERSTANDING.
>>
>Shinn breaks open the cages and a few dozen Newtypes make a run for it, but before he can save them all lockdown occurs: Berah's launching the ship prematurely.
>They all have no choice but to run back to the Eternal as fast as they can. Athrun is too injured to fight, so Shinn and Kira launch in the Star Aegis and Star Freedom to end this fight.
>Berah herself launches the Dark Gundam to face them herself, as is her duty as overseer of what she calls Project Dark History.

>The heroes' Gundams engage it in a crazy beam-spam superfest with the movie's hit single tie-in song by some famous pop star blaring. Shinn and Kira both enter SEED mode and manage to knock an arm off the Dark Gundam, but it only transforms into a new form and turns useless pieces of its movable frame into a new arm. Then the mobile dolls return, and completely shrek both of them; Mu realizes that the dolls aren't autonomous: Berah herself is controlling them, each and every one, from that Mobile Armor, with her Newtype abilities. Berah insists that she sympathizes with why they must hate her, but there's no other way: humans TRIED it, and it failed. It cost them everything. Not just once. Or twice. But over and over again, humans failed to progress, and the early arrival of Newtypes ruined everything. Even if she wants to understand others it's the fate of those like her and Kira to stand at a distance from their forebears.
>Over the radio, Athrun speaks up and insists she's wrong. She should have known it from the beginning, he says. When she captured Athrun, she felt the bond between him and Kira: between a normal man and a Newtype. Something so strong that even all that distance couldn't break it.
>Shinn takes her moment of distraction and guilt to break free and attack, the Star Aegis lopping off the lower half of the Dark Gundam and splitting open the cockpit. In that instant, Berah and Shinn's minds connect, and a Newtype connects with an Oldtype despite the impossibility of it.

>Berah stops. ALL the dolls stop. In that moment she realizes the gravity of her error, and ceases her efforts.

>Roughly eight months pass. While there's no way to apologize for the damage done the VANGUARD's mobile dolls have repaired most vital infrastructure to help life return to normal. Berah has decided a change must occur among her people, and extends an invitation: if the Earthlings wish to find a habitable world with Startouch, they're welcome to join her and the other Newtypes on their own world. It's time, she says, for the three races of men to be reunited.
>Kira and Shinn have made up their minds: they'll be seeing this new world for themselves along with Luna and the rest. But Athrun has changed his and chooses to stay behind with Cagalli, and the crews of the ships sans Lacus, who will follow Kira. Kira is upset that they'll end up apart after all, but Athrun assures him that what's happened is proof they'll never truly be apart. Shinn promises to see what this new world has to offer, and help it become one where humans all have the chance to make their own lives and decisions. The casts of both shows say their goodbyes before the Kira and co. board the final PLANT in mankind's history, flying through space alongside the VANGUARD's ship before warping out of sight, never to be seen again by Earthlings. Athrun cries. Just a little. A lot. They all do.
>After the touching credits roll, we see the PLANT and the VANGUARD ship drop out of warp space. Kira, Shinn and the others stand on a high hill with a great view of a brand new sky with new constellations, and off in the distance a brand new world.

Have Kira, Athrun, and Shinn fight against a resurgent armed organization trying to force a single world government, maybe this time with their motif centered around cyborg-risation since we've had genetic engineering and cloning now. Maybe three or four of the enemy may have a face but they're either batshit insane or legitimately borderline autistic, and even the one with a valid viewpoint will just shut up and roll over the moment one of the three in the main cast yell "soredemo!!!!" Pretty much like Lowe and friends against Librarian Works in SEED Frame Astrays, except with characters that the mainstream audience cares about.

There's no point in trying to polish a trashcan, I'd rather it doesn't leak instead.

It would be true irony if Fukuda changed without telling anyone and when the scriptwriter passes him the first draft for the movie, written exactly to his standards in Destiny, he tosses it back and rips the writer a new one for being shallow.

It's mostly that it's fast paced, moody, a bit more grounded in terms of action, and portrays its themes a bit more subtly then something like Seed or Destiny. Characters are characters with limits in the world, not the default protagonists who break boundaries. It has an entirely different appeal compared to Seed or Destiny, so people who hate Seed or Destiny like to point at Stargazer and wish it was like that.

This is the best option. Seed and Seed Destiny have already been remastered, with three movies made for each of them. It didn't even capture the appropriate audience that would buy their model kits. (They attracted 13-18 year old girls and sold a ton of CDs.) Retconning both Seed and Seed Destiny would capture back its audience the same way Gundam 00 did. Plus, Sven is better Protagonist. Bandai won't go bankrupt.

Phantom Pain ,now without oversight and leadership, continues their war against the PLANTS. Using a Mirage Colloid variant of the Girty Lue class to launch a Destroy into a agricultural colony, they proceed to run amok and devastate all defenses and leave what could have been a promising project in total ruins, precisely two years after the last conflict ended.

From there, it'd be Yazak attempting to reach out to Shinn and Athrun for aid in tracking down said Phantom Pain belligerents as relations between the PLANTS and Earth Alliance once again sour and tensions mount.

Could even have a directionless Sven be part of the plot as well as disaffected Earth Alliance veterans of the first conflicts.

Meanwhile, Phantom Pain's aggression continues when they steal a prototype Mobile Armor (a joint project between Orb and ZAFT) and proceed to brutalize their way out of Orb. They even going as far as destroying Orb's Mass Driver, prompting Athrun and Shinn to accept Yzak's offer as he assembles a task force for dealing with the issue.

The Earth Alliance, though not eager for war as a whole, finds a disturbing number of it's Fighter, Mobile Suit and Mobile Armor pilots defecting to join Phantom Pain's unsanctioned aggression, indicating that the influence of anti-Coordinator rhetoric is still strong, despite their best efforts at rooting it out. Some being to suspect that, somehow, Blue Cosmos-LOGOS may not be as destroyed as the world was lead to believe some two years ago.

Also, could have ZAFT introduce a Zeong expy to counter the powerful Earth Alliance Mobile Armors that cost them so dearly in the alt conflict.

Could also have the Earth Alliance and Phantom Pain introduce new and upgraded Moebius variants that function as very quick and nimble Fighters in space.

If Sunrise actually made this into a movie, they wouldn't pass up on the opportunity for another model kit, let alone another protagonist Gundam, to sell. Plus, this IS Lacus we're talking about. Destiny already established that she can pull high-tech Gundams out of her ass when the plot calls for it.

Shinn realizes that Chairman Durandal was wrong, decides to go off on his own with his homebros to go kill him, then realizes that Kira is also wrong, and decides to go beat him up. At the end, everyone attempts to hold him back from killing Kira, and he realizes that if he killed Kira, he'd incite the anger of everyone in existence, ever, and be no better than Chairman Durandal.

Know that I have absolutely zero idea of SEED's plot. Or of SEEDD.
