I think it was still Rustal because Rustal was introduced as the commander of the Arianrhod Fleet, he just didn't show up in S1. He was manipulating things behind the scenes, as is typical of him, and it's only when McGillis got a seat at the same table that he was even able to be seen and then engaged "directly"(since even then his first action was to launch a proxy war).

Rustal is probably one of the best villains in Gundam history because he always put up layers around his involvement. And when he did have to personally step up he just unleashed the mecha longbowmen.
