Its not weird if you think aboot it. IRL country flags tend to be similar to other like Poland and Indonesia, Malaysia and the US of A. so on and so on.

As of real explanation some /m/en stated that it was an error way back in the original 0079 the animators forget to add the Federation flag and only have the hue flag in the scene when the White Base crew was on Jaburo and people just assume that was the federation flag.
