I notice in the case of the three rival boss machines (Green, Yellow and Red) they mention in the game's (scant) background that two are cyborgs with one having grafted several new arms to herself (Mistral style apparently) and one having replaced over 80% of his body with cybernetics.

Technically SNK has risen from its ashes. They just stopped doing backgrounds from 6 onwards though (which is too bad, since those were great), but even then they haven't done anything with Metal Slug since that tower defense game.

A number of factors, really. Besides the Neo Geo going at ridiculous prices for a 90s-early 00s console, the Neo Geo Pocket didn't do so well until the Color version came along. Then it got cannibalized in a one-two punch by two companies; Aruze, whom used its IPs for pachinko and barely funded SNK, and Capcom, who got the lion's share of the profits for the crossover games.
