No, it's symbolic of Setsuna moving past his old perception of what it meant to be GUNDAM. Hence, him using Exia, the machine he once used to enact that ideal, to destroy it for good.

Really, this fight is the culmination of Setsuna's arc, a final act used to cement his transition away from who he was in Season 1.

I'm pretty sure it's symbolism of Setsuna giving up his old ideals of he has to be not just a gundam, but the 0 Gundam which saved him. Remember during all of S1 when he's about to get BTFO'd he remembers the 0 Gundam and says "I still can't be gundam" or something along those lines. Him cutting down the 0 Gundam shows that he's beyond those ideals.
