Honestly I'd have to say Amuro.
He's just some kid thrust into an unforgiving war, and doing the best he can. It's not until late into the story that he starts gaining newtype abilities, but unlike Zeta and ZZ, he doesn't do anything stupid with them like making an impenetrable force field around his suit, or making a giant fuckoff beam saber powered by souls.
Plus even with all the shit and wars he's gone through, he still manages to find hope in Humanity.
Even if he won't live long enough to humanity come together, he still believes in their potential.
I just think he's a great guy.If Celestial Being was an entity in UC, he probably would have fought against Setsuna and company.
Kamille. He had a great character arc and grew enormously in the course of a single series.
Runners up are Garrod, Amuro, Setsuna, and Kira, all for the same reason. Character development.

Setsuna was the highlight attraction of S2 over S1 simply because he has a much higher sense of maturity and was willing to tone out his Gundam-to-God complex for a more extrovert style of getting to know his teammates, as well as Saji and Marina who represent the humanity he is fully intending to save from the harshness of war.
00 isn't my favorite Gundam show, much less /m/ related, but Setsuna is one of my top MC's.
I like Seabook because we never get to see him have pointless, ideological tantrums, and his super newtype hax aren't as annoying as others'.
The runner-up is probably Judau, whose greatest character flaw was that he had friends.

THE ONLY
Along with Victory being my favourite Gundam, Uso and the entire cast really are my favourite Gundam characters. Uso's development was very nuanced and continued at a steady pace throughout the show, as the events around him affected him but yet he remained true to who he was as a person. Very much like Kamille, by the end of the series he had grown up and was able to shoulder the responsibilities he had been (forcefully) given - but he was very much still a kid at the core. Those episodes toward the end after he had met up with his father, where he was fighting but couldn't really focus because he couldn't help but think "My dad's watching me, I wonder if he thinks I'm cool, I want to impress him", like the little boy he is. Almost desperate for his father's approval.
All the meanwhile you've got his father on the bridge of the ship, watching on almost in horror as his son skillfully takes on dozens of Zanscare mooks with ease. His own son, forced to fight and put his life on the line, had become so "powerful".
V Gundam is painfully underrated.

I rather enjoyed Crossbone, but after I read it I saw a lot of criticism, and upon reflection most of it was on point. I just hadn't noticed or cared because Tobia single-handedly carried the series for me. He's such an anomaly for a Gundam protagonist: upbeat with a positive attitude and a practical get-shit-done approach that more inclined him to do something productive rather than angst, and compassionate without being naïve. A bit of a temper at times, but losing it only ever led to him doing something wonderfully crazy, like biting the man holding him at gunpoint, or beating his interrogator down with a chair while still tied to it, or decking a wannabe Peace Princess. And with an highly improvisational combat style that led to all kinds of creative stunts.
Oh, and while his mentor lived under an assumed name to accompany his love interest to save the world from Jupiter and the two of them stayed apart for years as a result? Yeah, no, you bet your ass that when placed in that same scenario, Tobia motherfucking Arronax was tapping that the whole time.

Uso deserves a mention as well, even if mostly because of all the controversial character interactions he had. The way he was forced to deal with being surrounded by adults and fighting a war felt a bit different from the usual Gundam recipe.

Mika has no character growth. Brainless psycopath he was in episode 1, brain psycopath he still is in episode 45. You can't really compare him with Setsuna. While Setsuna starts as a child soldier, over the course of Gundam 00 two seasons he comes to understand and regret what he did. He opens up to Marina and because of this (re) discovers his humanity.
