I haven't hear anything about Maaya having trouble. Cag's actress got into a Row with Morosawa but honestly everything being as it was Im inclined to lay most of the blame on the latter.

From what I heard a lot of the VA weer having problems with her not just Cagalli's, Sakamoto had a problem with the constant last minute scheduling which Tanaka Rie, and Houshi also complained about it. Basically any of the VA who actually were popular at the time all had other projects besides SEED. And Morosawa's last minute scripts translated into last minute recordings.
