I don't really see how Evangelion needs to be fixed, in that the original series + EoE is about the best version of that particular story we are going to get. If you don't like the story, that's fine. But unless you can point out a way to improve the story without actually changing the fundamental arc of it, you are just making something new and unrelated instead of improving whats there.

If there is a problem with Eva as a franchise, its that it wants to be in the spotlight but can't think of anything to do beyond rehash and repackage the original story and characters. That's a mistake.
Its not like you can't come up with new material. Here, I'll start:

Make a sequel series to Evangelion set decades after the end of EoE. Over time, more and more people managed to return from the LCL-state, and civilization has managed to pull itself back together. Mankind now lives in the ruins of its former glory, alongside the sea of LCL that serves a weird new role in human culture. The dead are returned to the LCL to rejoin instrumentality, and sometimes people come back out of it. People who get fed up with the hardships of the real world retreat to the comforting embrace of instrumentality as a sort of surrender/suicide, and scientists experimenting with LCL have learned how to use it to fabricate all kinds of organic material from foods to replacement organs to new forms of biotech.

Our main character is someone who was alive during 2015, and 'died' during instrumentality. They have spent the intervening years in the dream world, and only JUST managed to make their way out. It is through their eyes, remembering the world as it was (and as we last saw it) but having skipped everything since that we view the new setting.

3.) Evangelion already messes with some pretty dark themes. No need to make it too edgy.

5.) I can't see a good way to show this without it being boring exposition, besides it sounding pretty lazy.

Shinji is still alive, and has dedicated his life to trying to fix the damage he caused to the world. At this point he has gotten over his hedgehog's dilemma, but only after years of effort and because the hardships of the new world forced him to. He owns up to his role in EoE, and because of this he is seen as either a monster or an almost religious figure depending on who you ask. He leads what remains of Nerv, and even after all these years Evangelion technology responds to him in weird ways, a side effect of being the focal point of Adam and Lilith during EoE.

Human civilization was forced to work together during the early years post instrumentality just to survive, but humanity has grown and repaired itself enough now that people are looking towards the future. People are starting to reach out for real control again.

And everyone knows that the weapon that defines the new world with be the same as what ended it: Evangelion.

Different countries, not the same ones as what existed in the Old World, are building Evangelions again. This time with the intent of fighting other humans. Shinji wants to stop them, but he doesn't dare let himself get back inside an Eva. He thinks he could still pilot one, even though Unit 01 is off in space, but the risks of it are simply too great.

Our new MC, however, was originally a pilot candidate back in old Nerv files. Nerv already has the 'material' to configure a Core so the kid can pilot it. So Shinji finds himself on the other side of Episode One, asking a kid who has no idea what is going on to Get In The Robot and save the world. Because Shinji knows exactly how dangerous Eva tech can be, and fears that if an all-out Eva war happens, the sea of LCL itself might be in danger, and with it the billions of humans souls still contained within.

Where the themes of the first show were about moving beyond your own fears and social rejection, the themes of this new show are about moving beyond the past.

Make Asuka still be around, and she and Shinji even had a kid at one point, but she left him after he rebooted Nerv because she doesn't want their kid to be involved with Eva in any way. She knows firsthand how growing up in Nerv will consume you.
