In the manga and movies, Section 9 exists officially as a hostage liberation taskforce but the truth of the matter is that Aramaki had it founded solely because his team of cyberpsychos had just lost their job, so in reality they just pull off black ops for shady politicians trying to get rid of other shady politicians under the vague pretense of freeing hostages (which almost never happens).

So, Motoko's team was actually fighting crime and helping the victims of the system BEFORE becoming Section 9, not so much afterwards.
