No, they're both on pretty okay terms with each other. Anno did a few ship designs for CCA and was apparently one of the participants in designing the new Nu after Nagano got his designs rejected by sponsors (we all now know the winner as Izubuchi). There was even an interview between Anno and Tomino in the early 90s.

Anno did once say something about how he didn't like any of Tomino's works after Victory though.
