In the TV series, Shinji reaches the epiphany that he doesn't need to be defined by other people. He is worth something if he deems himself worth something.
In EoE, the message shifts to be much more direct. Much more Anno talking directly to the audience and telling them that socializing may hurt, but in the end, it's worth it to reach out to others and make connections.

Exactly. Shinji is too afraid of connecting with people because of his own self-hatred and insecurities. End of Eva is basically giving him his wish to connect with others via a lot of fancy-looking symbolism and WTF moments, but it turns out it's in the form of making everyone's souls into primordial soup goop. After getting goopified himself, Shinji realizes this is a bit more than he bargained for and figures out that what makes us human, like the barriers between us, how others perceive us, and what we hide from others, is actually pretty damn good compared to everyone being connected in one giant mass of goop where you don't know where one person ends and where another begins (which forces you learn uncomfortable/TMI secrets like Misato's active sex life). When Shinji realizes this, Rei or someone else tells him that there's a backdoor out of the goop and to become human again, which he takes. Asuka presumably uses the same method to become human again later on.
