Does their training in the simulator with conventional control even help Mika and Guts? I imagine controlling the mobile suits with alaya-vijnana system and manually is a completely different experience.

On a side note though the alaya vijnana system seems to be a way to circumvent that newtype bullshit to control bits and funnels so why is the technology not there in IBO?

Pretty much. The CGS kids are basically a given the whiskers implant to turn them into a disposable newtype brigade. Most of them have had only a single surgery but there are a few who have had more. Orga has had two, Mika has had three.

Pretty sure, (but correct me if I'm wrong, with some evidence) that it's just a thing for increased perception and Mika and others still use manual controls for actually controlling their suits.

Mika needs to use manual controls for things that aren't a natural part of the body, such as the thrusters and other mechanical parts. Now, we don't have a breakdown of exactly how it works in the mobile worker, but presumably the manual controls are there for things unrelated to movement of the limbs.

Akihiro is running entirely on manual controls and he can't react nearly as fast as Mika as a result.
