Paul Auster's New York trilogy. Kojima cites them as an influence and they pull the same kind ofbcrazy existential stunts as MGS2. Also John la Carre.
You will also enjoy Genocidal Organ by the Itoh Project, very MGS and they ended up doing the novel of MGS4 (not novelisation, novel).
Crossfire was an influence but it isn't very good. Even for dadcore it is poorly written and pretty generic in plot.
