A Mary Sue is more than just a seemingly perfect character.
A Mary Sue is a stupidly capable NEW character introduced into an already established universe through fan fiction (or at least poorly conceived continuations).

James Bond is himself the defining characteristic of the JB universe, so he is not a Mary Sue/Gary Stu.

A Mary Sue in James Bond would be something like a very young character who just graduated from secret agent school with a better score than JB himself when he graduated.

A very recent example of a Mary Sue is Rey from Star Wars; she was inserted into an already established universe, and has even greater potential powers than the original "great potential" character from the original universe.

Remember a Mary Sue can have flaws but it doesn't count if they are obviously intended to be endearing.The intended audience for James Bond of course finds for example his philandering very endearing.
But whoever wrote the story understood to make him very alone as a character. If his mary-sueish greatness was constantly asserted in comparison to maybe a dim-witted black henchman, a lot fewer people would sympathize with him. That's why I hate Rey from TFA a lot more.
