Try his short stories first, First Love, The End, Dante and the Lobster, Texts for Nothing if you want a real trip. Then move on to Murphy, Watt, Mercier and Camier. It's all good prep for the Trilogy.

You lot just reminded me that I needed to get Watt and Murphy. I've read Waiting for Godot (the natural starting point) and the trilogy. I absolutely love Beckett. Based on the four works I've read, he is my favorite modernist.
