Run it like XSGCOM. More willing to loot and scavenge and generally interfere but not idiotically wreck useful diplomatic agreements like the NID.

Individual soldiers, and their weapons and gear prior to encountering alien tech aren't really that important. Everything gets outdated even the soldiers. Rather than risking vital expertise, devote manpower to helping Harlan maintain his facility in exchange for duplicates of volunteers from your top researchers. Take the internals of a Zatgun and make it less ungainly and slow to deploy and issue it as a standard sidearm. That sort of thing.

Before they get access to alien tech, their set up is actually pretty good. Armor is a disadvantage against staff blasts, the P90 works well against Jaffa armor. Besides things like wearing low profile helmets, organic armor support (you could fit an Abrams through a Stargate) and just more options being available (DMRs, some method of autodialling to call for airsupport from those Gate launched AGMs, better communication in general) theres not much to change without a serious reworking of the entire concept. Plus they're explorers and most of their missions don't end in combat. More weapons and heavy loadouts get in the way of that, and its better to have combat teams for when you need them like they do in the show.
