Well, you should look at the Ferguson Rifle, for one. And then take a look at the Cookson Volitional repeater.
Honestly, beyond those two, there isn't a whole ton of improvements I can think of that don't rely on getting rid of the flintlock at least, and most likely, going with some sort of contained cartridge, thus defeating the point of your post.
