The rapes often come as a result of dedovschina, a tradition where senior conscripts get to boss around their juniors, make them take shitty duties like nighttime sentries in hostile territory in their place, and abuse them physically, emotionally, and sexually. Dedovschina is tradition in the Russian military because they have never been a force with high morale. In books on their war in Afghanistan, it is often noted that dedovschina was responsible for a large amount of mental breakdowns/murders/suicides/fraggings/etc. It is also noted that dedovschina was less common in units of professional volunteer soldiers than it was in conscript units that did not want to be there at all and just wanted to go home. Rates of dedovschina were even less in units of professional soldiers that had expert training in specialties and lots of esprit de corps (for instance, recon and airborne units). The elite units have that esprit de corps. They know "We are professionals, we are specialists, and we are a band of brothers fighting for one cause." The conscripts don't have that. In conscript units, the general mentality is "I'm getting fucked in the ass by the state, so I might as well do a little fucking myself." Basically, Russian senior conscripts at the end of their required period of service often display the same cruel behavior towards their junior conscripts that abused children often do to animals. It's nasty business. All armies have this sort of hazing and unofficial seniority codes, but the Russian military's is and has been historically way out of hand due to the perpetually low morale among Russian conscripts.

In the Afghan war, there were many desertions due to the fact that the 40th Army consisted mostly Central Asians with troops from all over the Soviet Union (from Estonia to Primorsky) being rotated in and out. Being rotated out was never really a guarantee due to horrendous clerical management. However, due to the proximity Central Asia and the fact that many soldiers from those units stationed there were Central Asian, you saw a disproportionate amount of ethnic Tajiks/Uzbeks/Turkmen/etc. fighting compared to ethnic Chechens, Buryats, or Tatars, for instance. They were valued because often times they could speak Farsi or a dialect thereof, and could sort of communicate with the Dari speakers. The Tajiks could communicate with the ethnic Tajoks, and so on... Because of the awful conditions (at any one time, about 1/4 to 1/3 of the unit was in hospital with illnesses, often times hepatitis/cholera/etc.), the dedovschina, the fact that they didn't want to shoot, and sometimes a feeling of Muslim or ethnic kinship, many of these Central Asians deserted. There are also a large number of ethnic Russians who were captured by the Mujahideen and just said "fuck it" and started fighting with them. There are articles online about Russians who integrated into Afghan society. Ahmad Shah Massoud's bodyguard, for instance, was a Soviet (I believe ethnic Ukrainian). Interesting stuff. Desertion is less of a problem now that they can actually catch you easily and such with modern surveillance. Also in the Afghan war, there were mothers of conscript boys who were very active protesting for the military to crack down on dedovschina. They did, to some degree, but like all traditions it persists. In peacetime it is less common, and is usually less severe. In combat zones it is often very extreme, which is why you see so many of the high profile dedovschina rapes coming out of the Caucasus as opposed to Moscow.

Dedovschina will persist no matter how hard they try to stamp it out because being a Russian soldier sucks way more than being an American, German, Finnish, or Japanese soldier for instance. They force you into service that you don't want to do, the officers are more concerned about their careers than your welfare, the food is barely edible for the most part, your salary is absolute fucking shit, and before the recent modernization all the gear you would be issued was musty and old and often broken. Dedovschina as a result of these and other conditions that kill morale also contributes to loss of morale (even among the senior conscripts who are doing the abuse!). It's a vicious cycle, and it won't improve until the Russian military makes major changes to the living and working conditions of its troops. It's been better than it used to be, but I can tell you that I would rather be a conscripted 18 year old in Finland with no confidence in my fighting ability than a volunteer 22 year old with elite training and combat experience in Russia.

Who knew? (besides prison wardens) But yeah, as said in other posts, Russia's problem with rape is due in part to a nasty tradition in their forces. It's a bit unique in that way.

morale is just higher nowadays, the RGF has a higher ratio of volunteers to conscripts and the period of mandatory service is shorter than it was during the late Soviet/early Russian era.

To add, despite what everyone thinks male on male rape is prevalent in war too. With numbers almost as high as female rape, the reason why this doesn't get reported is because of male attitude towards being raped, where it's better to keep quiet since it basically means the loss of your manhood.

Hell even in day to day life male rape is heavily under reported because of the social stigma.

There was a psychological term for the situation where group rules which are made in certain conditions often continue to live on even when the all original members of the group leave or people no longer have any reason to sustain such rule anymore. Like the experiment with a group of monkeys, banana and cold water, the best way to get rid of such traditions is to disband the whole institution and start it from scratch.
This obviously wouldn't work in modern world, though. From the words of a guy who is currently serving in russian army (enlisted, not a conscript) the physical hazing is extremely rare and even a fight between two guys over personal problem can get you into lots of shit.
Not sure how that correlates into conscripted situation but surely they commandment must be doing something to reduce hazing

It's the length of the conscription that caused it as well. 3 years of service, of which the most is spent doing free labour or bullshit, irrelevant duties. Lithuania or Latvia, can't remember which got rid of a lot of the issues just by cutting the duration of service.

Depends on where you where stationed. Bumfuck nowhere in Siberia and Caucasus and you would have 60s era gear at best, but in Western Russia where 80s era gear is aplenty you can knock yourself out.

They already did. Shortened conscription period to 1 year - eliminating the phenomenon of senior vs. junior conscripts. Instituted tons of anti-abuse measures like regular medical check-ups, MP officers rotated through bases that don't answer to local base officials, regular surveys, etc. Better food, housing and benefits, but nothing as lavish as the American system affords ofc, but that is really the outlier. And ofc. with shorter periods of time served the training is streamlined and they actually do mroe training than household chores. Of course this means that a lot of specialist positions are no longer open for conscripts, but then again the rising quantity, proportion and retainment rate of contract soldiers means this is a non-issue.
