How heavily armored are the most popular Infantry Fighting Vehicles (like Bradleys and BMPs)? Can they withstand an RPG or would a .50 cal perforate them? How about autocannons?

All around 7.62 protection. Frontal 12.7mm protection.
Bradley.
All around 14.5mm protection. Frontal 30mm AP protection (30 mm sabot will go through).
RPG will perforate any IFV without ERA. ERA box may stop shaped charge. Tandem warhead RPG/ATGMs will penetrate anything.

The CV90 has an all around protection against 14,5mm AP rounds. Frontal protection is enough to take 30mm rounds.
Beyond that there is additional armour available that is currently fitted to the Norweigian, Swiss, Danish and Dutch vehicles. A different protection kit is also fitted to the Swedish CV9040C variant.

Pbv 302s managed to take quite a few hits from RPGs back in Bosnia and Kosovo and get back to base with nothing more than a perforated fuel tank. It would still be fucked from some angles, but its still quite impressive for a vehicle designed in the 50s when everyone else ran around in BTR-50s and M113s

Bradley's will generally be safe against a lot of the older RPG types, especially single warhead rounds. Smaller tandem rounds can be defeated with newer ERA but not the larger heavier rockets. 14.5mm all around and 30mm to the front.
BMP-3 is mostly the same in terms of ERA protection if it is equipped, but the BMP-3 is half the weight of the Bradley and probably cannot hold up to anything much larger than .50cal possibly 14.5mm.
Here is the data from a wargame I'm playing (it's called Armored Brigade in case you're curious)
M113 = 35mm in Rolled Homogenous Armor Equivalent
M2A1/M3 = 55mm
BMP-1 = 35mm
BMP-2 = 45mm
Those are the values for the thickness of the turret's front, so the absolute maximum. Side hull thickness is typically half than that. The M113 has only 20mm on the sides, BMP-2 has 25mm (protip : that's not enough).

Since we're talking about IFVs, I have a question about the Israeli Namer, if anyone can answer it. I've heard that the Namer and the Merkava that it's based on have a built-in 60mm mortar. How does that work? Is it strictly used for smoke rounds, or can it be used to fire HE projectiles too? How is it operated?

Mortar is fixed in traverse and aimed by turning turret. Gunner lases target, announces range. Loader loads mortar, sets elevation and propellant charges according to range and fires.
Here you can see small hatch for the mortar barrel on the side of the MK 4 turret. 2:07

Earlier variants of mortar had no sliding barrel, to load loader was sticking out of hatch. First variant was simply strapped to the turret side.

There's a small number of IFV's that are vulnerable to 12.7mm(.50 caliber) fire, but quite a few are vulnerable to 14.5mm fire, and almost all of them are vulnerable to 20-30mm fire. Anything above 30mm is the definite kill zone(40mm bofors, for example).
Generally, you have IFV's with <40 mm of armor and those with ~200mm of armor and that's really it.
The <40's usually get up-armor packages for stopping 14.5 and for pre-detonating RPG's(cage armor).
The ~200's usually get the cage armor but not the additional cladding for obvious reasons.
Besides, an RPG-7 standard warhead can do some odd 300-400mm armor penetration, so in almost all cases you need cage armor to predetonate that warhead. ERA also works, but is generally not used on IFV's as much as on MBT's as IFV's are a lot more expendable and strapping some fencing to an IFV is a lot easier than installing ERA blocks.
