Yes that's the same as tuning a DI gun. The point is that pistons are just as bad as DI for overgas or blow back. They are not immune.

I don't do a lot of ranged shooting so I bought a red dot for the house instead. The problem here is that it took a while to get the red dot centered with the magnifier, but once that was fixed it seems as though the backup sights (almost certainly out of spec) aren't co-witnessing with the red dot and the irons don't properly match the dot when flipped up.

Could also be my imagination, but whatever.

You'll have the same point of impact if both your irons and red dot are zeroed properly. You've misused that terminology. Sounds like your red dot and by extension magnifier are set at lower 1/3rd cowitness height. I think your vortex magnifier cannot be set at absolute height, so if you got a lower mount for your red to achieve absolute cowitness, then your magnifier wouldn't line up with your red dot exactly.
