There was never a good enough reason that outweighed the cost. Fighting an offensive war in the mountains against a heavily entrenched local defensive force is painful and costly. Germany would gain nothing but some chocolate and banks for that cost. Not worth it with bigger fish in the pond.

Invade Switzerland and the defenders could retreat to the mountains. Shell the German positions in the Swiss interior and ensure that German armor could not pass the natural barriers. Bunkers so deep and numerous that artillery and airplanes had very low chances of crippling the defensive positions.

Once the Germans step out of their tanks, the marksmen (ie everyone) would shoot.

The Swiss had years of supplies and munitions stored up.

That's ignoring the economic consequences of invading Switzerland. An independent Switzerland allowed for the purchase of materials and arms to support the German war effort. It was a safe place to exchange stolen gold for supplies. The Allies did much the same, enriching the Swiss and ensuring their continued survival. Hitler could work with them (paying in gold, of course) where their benefits greatly outweighed the massive costs of an invasion and the loss of a significant boon.

A lot of Swissaboos will tell you it's because muh Swiss marksmen and muh mountains but really it's because Hitler never got around to it. They had all the plans laid out for the invasion (can't remember the operation name) and it was set to begin in like early 1942 or something. But by the time Spring of 1942 rolled around, the Germans were suffering serious setbacks in Russia and North Africa and were forced to divert those resources elsewhere.

Switzerland would not have lasted 2 weeks if Hitler invaded, in fact I suspect they would probably either just submit to it or put up a token defense like Denmark did just so they can say they didn't go down without a fight.

Half of Switzerland could be occupied in 2 weeks. The other half would take the whole of the Wehrmacht to raze. The reality is that your token defense was the best armed European nation who had been expecting war for years prior. Every militiaman had a rifle and ammunition. Every household had 2+ months of food stored up. The individual cantons could call up the whole militia in days and were already extremely well entrenched in the lowlands, the highlands, and the mountains. You underestimate the sheer scale of Swiss preparations. False rocks containing machine guns and mortars, bomb shelters for more than their national population, anti-aircraft guns and larger artillery too. Even the airforce operated from the mountains--where tunnels were cut for hangers and mountain passes doubled as runways. Everything of value was rigged to explode--especially rail links to Italy that were vital to the German economy. The only way Switzerland would have joined the Third Reich was if Hitler annexed the rest of Europe.
