All signs point to Russia orchestrating it, all evidence points to Russia orchestrating it, but there's no "smoking gun" to definitively say Russia is doing it. Even if there were a smoking gun there's no way of dealing with Russia besides more sanctions that do fuck all to the oligarchs running the country, because a direct conflict is way too risky even if Russia's military is nothing like it was during the USSR.

Zero chance of that happening, and it was never their endgame to begin with.
Ukraine was for all intents and purposes their puppet state until Janukovych got the boot (foreign intelligence probably played a part there, but people outside of Eastern UKR were actually getting pretty pissed).
Now with a puppet president running for his life and the long term Ukrainian-Russian policies and deals in jeopardy, Russia had to act fast and secure their military assets in Crimea. They have a recipe that has worked well in the past, "protecting Russian citizens abroad from harm," and because the West's only response to Russian aggression nowadays is the political equivalent of autistic stammering followed by a decade of mulling over whether it actually was an aggression or not and what should have been done with it back when something COULD be done, Russia naturally got away with it.
But since tearing a chunk of land away from your neighbor doesn't look so cool no matter how you stretch it, they used the unrest in the East where lots of ethnic Russians were worrying about their standing in Ukraine, and ignited an actual conflict by sending a bunch of thugs to seize local government buildings. All they needed was for one Slav to start shooting at another, that's all it really takes with tensions that high.
Then after it started, they just kept a steady flow of weapons, ammo, armor etc. to keep the conflict going - just the right amount to keep it simmering without anyone actually getting an edge.
Rebels getting their shit pushed in by aircraft / armor / artillery? Voila, AA / AT systems and counter-artillery with trained operators magically appear on the front. And so on.
In the meanwhile, the Russian "humanitarian aid" convoys that arrived half-empty loaded all the equipment that was too valuable to be destroyed, mostly ammo plant / aerospace mfg machinery and brought them back over the border.

And now that the task of diverting everyone's attention from Crimea to Donetsk/Lugansk is complete, Russia can start calling for peace and mediating some sort of deal between Ukraine and the "rebels," which will most likely mean the sanctions get lifted (everyone in favor of keeping them keeps justifying them by Russia's lasting support of the rebels, when that stops, no one will listen to anything about Crimea). Ukraine will leave it at that because they're tired of getting fucked up and need to rebuild. And no one in NATO or EU will actually touch the powder keg that is Ukraine for a very long time now (it'll be all talk but no one will really touch them), which also suits Russia just fine.

But obviously to make this possible, all of the old rebel leaders need to go, and they need to go permanently, because no one needs a disgruntled thrown away puppet opening his mouth about Russia's involvement in spite.

You suck at it, then, because if Russia had taken Ukraine so soon after annexing Crimea, the West would be forced to act.
By maintaining at least a semblance of plausible deniability, the West could continue what they like doing best, which is talking, expressing their concern and then talking some more. Russians consider that weakness (which it honestly is at this point, the last time the West was so afraid of going to war, it got the single bloodiest war in history for its efforts), but love using it against us.
With insatiable aggressors like Russia, a punch to the teeth from the start works the best. After every successful act of aggression they feel like they can get away with more. It would take the wind out of his sails before the whole shit even started, and he couldn't really order the troops stationed there to start an all out war with NATO because some "unidentified troops" were getting bitchslapped.

There have been a ton of rebel commanders including Motorola and Batman killed like this. Shady circumstances, no traces of perpatrators.

I have three theories besides

1. It was an internecine struggle between the other rebel commanders/leaders. They wanted him outta they way because they saw him as competition or potentially threatening down the line.

2. He knew too much about russian involvement, or maybe he wouldn't let himself be leashed to the kremlins whim they said fight or don't fight. RF sent a team in to kill him off just to play it safe.

3. Ok, there have been dozens of false positives before about Motorola and Givi being killed. Now, this a crackpot theory and I know its unlikely, but are any photos of the corpse? Maybe this is a way of saying he's dead so he can do something else undercover. It wouldn't be the strangest thing to have happened.

I am gonna go with your #3 here. It actually seems the most true out of all this. He was already subordinate to DNR. He gave up Somali to join Zarachenko. Motorola was sent to save that ass-hat LNR 'leader' from a coup and he died a week later. Givi was fighting in Avdeevka after Ukrops took a large part of the city but then they were able to fight and take a large part back. A lot of Somali high command perished there too.

Both sides shell towns. All sides of all wars have shelled towns since modern arty came on the scene. Civilian casualties in a war zone are not the same as executions of unarmed and captured enemy combatants. If you have reason to believe an enemy is using a building, you shell it. Sometimes they weren't in the building. Sometimes you miss your target and hit something you didn't mean to. It's still not the same as putting a bullet in the skull of a man kneeling before you. If you don't understand that, you should consider offing yourself.

Moreover, both sides have been shelling towns. If you're going to tell me that shelling towns justifies executing unarmed men, don't be surprised when everyone starts hating you, especially when your side is also shelling towns.

While war itself isn't civil, there's a certain measure of civility in how you treat your PoWs. In the last few centuries, execution has become what the savages do to PoWs. ISIS, Japs in WWII, and so on.
