Using shotguns has never been considered a war crime. The Germans wanted to make using shotguns a war crime after they encountered US troops using them in WWI, but they didn't get their way, probably because they lost the war and the winners are the ones who usually make the big decisions after a war.
But to answer the question, it doesn't effect much. Shotguns are usually only used in modern military forces as personal defense weapons for vehicle crews, door breaching, and clearing the room that they used the shotgun to breach the door of. A carbine or SMG can be used in CQB just as effectively as a shotgun and a breaching charges can be used to breach a door just as effective as a shotgun loaded with breaching shells.
