Nuking it wasn't a great affair, but compared to the other option (invasion) it saved a lot of lives. Therefore it's a good thing (they weren't going to surrender on their own anon).

All these were actually addressed

Most had already been bombed, the US wanted to use it somewhere "pristine" so the Japanese government would understand the full power of the bomb. No point "rearranging rubble" with your first nuke.

The alternate idea they had was to drop it in Tokyo bay, so everyone could see it. The argument against that was that there was a possibility that Japan wouldn't get strong enough of a message if they see it from 10 km away. The US will only have 3 bombs before end of the year so every one has to count.

Most had been bombed, and the early nukes were not all that devastating to military targets. The over pressure could only knock down concrete within a fairly small radius. For that kind of thing, small targeted bombs are usually better.

The nukes were always political weapons first. With their limited number and power, you used it against political targets, since it's the politicians who decided when to surrender.
