Japanese spears (naginata) were actually their primary melee weapon. Swords are/were just romanticized as fuck just like they are/were in the West (where the spear was also the primary melee weapon for most warfighters who didn't have a reason not to carry one).
The spear and its variants were the pinnacle of melee weapon tech.

Samurai armor isn't bulletproof, and rapiers are very sharp at the point, which can cause significant damage and death from very small and quick thrusts. Also, having one hand with a weapon and another hand to do something else with a rapier is quite advantageous than having both hands occupied.

Well, it depends on which type but many were, even some of the lamellar ones.
Besides, if you think you can penetrate a piece of lamellar armor with a rapier, I'd say it's a bit desillusional, sure, you could go for the gaps but well.
And then, having both hands occupied by a weapons that is two to three time longer than a rapier is hardly disadvantageous.
Guess I'm being a bit of and idiot since it was never specified what type of samurai but well, here I go. A rapier's primary advantage is its reach, but the samurai used traditionaly lots of weapons that were way longer than rapiers.

True it depends on the armor, but also aiming for armored points with a rapier is going to be a bad idea regardless. As you said, gaps for sure, though I know face shots are generally preferred with rapier combat, as even if you don't kill a person with it, it'll leave a very nasty scar that cannot be hidden well, unless the face is covered up. But even still, I prefer using a weapon that can do multiple quick jabs with relatively less movement.
But now we should also consider the nature of the fight. Is it a 1v1 duel, or battlefield? What sort of equipment are we allowed, or is it what we're wearing at this moment?

I thought it would have been the torso but I may mix it up with latter 17th c. data.
If we assume it's battlefield situation, then we have to assume the samurai has three to ten other warriors with him, if not he is at least fully armored, with three to five different weapons on him (polearm, knives, swords, shurikens for starters).
Even if it's unarmored 1vs1, restricted to typical samurai weapons, he will probably go with either a naginata or a sô, which are very large weapons, having a weapon that can jab quickly fast is good and all, assuming you are in range to hit anything, which you probably won't be if you fight a naginata or a sô (well, the rapierist will have to do the closing). Rapiers will have trouble taking the blows of a naginata, though I wouldn't count them as a bad choice anyway.

A polehammer or poleaxe. Since I'm not trained in any melee weaponry I'll hope to get a lucky hit in that will smash through his armor before he guts me with a spear.
