Yes, the nukes were unnecessary. There other alternatives to ending the war with Japan. Invasion, continued firebombings, blockading with submarines and surface ships to starve out the Japanese.
Those would all require much more time and would have lead to more American and Japanese deaths.
Any claim of Japan's willingness to surrender is negated by the fact they did not. They did not after the war turned against them, they did not after the firebombings, they did not after the Potsdam Declaration, they did not after the first Atomic bomb.
They were not ready to surrender, they were ready for a fight to the end. Teaching civilians to fight with spears or poorly made firearms, stocking up suicide aircraft and boats, and building defenses. Watch Day of the Kamikaze, they interview civilians who talk about learning how to fight with spears.
Perhaps the US wanted to see the effects of the atomic bomb, or show off to the USSR, but those were just side-effects of using the weapon to end the war.

I skimmed the article, all it says is that us military officials "felt" that japan would have surrendered soon anyway. I certainly hope you don't mean you think Lincoln said he was going to end slavery when he was elected. He gave a speech and said that at some point in the future, the US would have to agree to either be all states with slaves or outlaw it (House divided speech). He said NOTHING about if he favored one side over the other, and even after the Emancipation Proclamation it only affected slaves in the Southern states in rebellion. It was a war measure to free slaves in those states so that they could not be used to help the South's war effort, the Northern states that still had slaves and stayed loyal to the Union had no changes to their lifestyle. Only until after the war and the 13th Amendment did those loyal states lose their slaves.
The South seceeding was nothing more than throwing a hissy fit and jumping to conclusions.

Fun fact. The US was preparing in mid August to shift its bombing campaign from night time fire bombing to daylight attacks. Part of this was because there wasn't much that could burn in Japan left standing. Part of it was also that Japanese air defense had collapsed and American aircraft had more or less free reign over Japan. The plan was to focus the B-29s on Japan's transportation system, to stop what what was left of Japanese industry, and to cripple any ability to shift forces to respond to an invasion.

Now while "destroying transportation" might sound nicer than firebombing cities, in reality it probably would have been worse. In combination with the previous destruction of waterborne transportation through underwater and aerial campaigns, the Japanese would have basically no ability left to move food around. The result would have been mass famine.

That planned transportation destruction was also why people like LeMay and the Bombing Survey thought Japan was going to surrender pretty sound. But it would have been a surrender coupled with hundreds of thousands of starved civilians.

Meanwhile, the most important military official in Washington, Chief of the Army General Marshall, didn't think the war was effectively over and the Japanese were about to surrender. In fact he after the bombings and after the Soviet Manchurian invasion he still thought the Japanese might hold out. When Truman ordered that the third bomb not be dropped as soon as it was ready, Marshall agreed not out of humanitarian reasons, but because he wanted to start stockpiling them to drop on Japanese divisions when the invasion he still thought may be needed happened.

Meanwhile the Japanese Soviet overrture is again quoted as proof the Japanese were ready to surrender, when in reality it demonstrated the Japanese didn't have terms ready to give their own ambassador!

Lincoln didn't free ALL the slaves with the Emancipation Proclamation because he did not believe himself to have Constitutional Authority to do that in states that were under US Governmental control.

His legal justification, which held up to judicial review, for the Emancipation Proclamation freeing the slaves in the Southern states was that, because of the fact that they were engaging in open revolt against the Union, they were therefore US Military Districts, and he could issue direct orders over those states as Commander in Chief.

Therefore, the Emancipation Proclamation did not apply in the other states of the union, which is why he planned on a Constitutional Amendment to free ALL the slaves at once.

Lincoln was not only a pretty shrewd President, but also a decent strategist, both politically and militarily. Declaring martial law in Virginia literally saved the Union when the war had just broken out.
